I know that I can control the postion of @popupmenu, @userselect,etc lists using the @popselectposition command.
Is there anyway to control the position and/or appearance of @msgbox, @askuser, and the like?

No, fully qualified windows (those with borders, title bars, and other window decorations) get "mapped" by your window manager or desktop manager software.
